We developed and implemented a high-throughput Illumina Infinium SNP genotyping platform with 5,542 probes selected for comprehensive genome coverage to characterize genetic polymorphisms in Physcomitrella patens. More than 1,000 individuals representing segregating progeny from a cross between Gransden and Villersexel genotypes, mutagenized genotypes, and geographically diverse ecotypes were successfully genotyped. Based on the high-throughput assays, 4,309 SNPs were polymorphic of which 4,179 (97%) had less than 10% missing data. We will report application of these data towards genetic map construction, biological trait analysis, and the on-going improvements of the Physcomitrella reference genome. We will also discuss cross genera transferability of SNP markers between Physcomitrella and Sphagnum spp.
