An integrated physical and genetic map is under construction for wheat chromosome 5A to provide a reference for DNA sequence assembly.

A consensus genetic map has been developed for 5A employing four mapping populations belonging to different species of Triticum genus and using several categories of molecular markers. About 200 unique and 5A specific markers have been mapped including ESTs (expressed sequence tags), COS (conserved ortholog set), TE junction (transposable elements) and SSRs (simple sequence repeat), these latter obtained either from literature or by screening in silico a 2x coverage of 454 sequences run on 5AS flow sorted DNA. The physical position of these markers has been assigned to 5A deletion bins.

44,744 BAC clones for 5AS, and 51,072 BAC clones for 5AL, were fingerprinted using SnaPshot method and the useful fingerprints were assembled into contigs using FPC software. A minimal tiling path (MTP) consisting of 4201 for 5AS and 6560 for 5AL overlapping BAC clones was defined, and organized in three dimensional pools to increase the efficiency of further anchoring, using PCR. The anchoring of contigs is in progress. At present we detected for 5AS 121 markers positive for at least one BAC, and 121 contigs anchored by at least one marker, representing 14,4% of the assembly, while for 5AL we anchored 48 contigs (49 markers) representing 2,5 of the assembly.
