We elaborate on an approach we call Haplotyping by Sequencing (HBS) for annotating recombination in loblolly pine by whole genome shotgun sequencing of haploid megagametophytes. We have performed DNA extractions on over 600 megagametophytes from 20‐1010 using a commercial plant DNA extraction kit. Light shotgun sequencing of these haploid megagametophytes was carried out. We report on progress made in annotating recombination, constructing a genetic map,  and ordering, orienting and validating whole genome shotgun scaffolds of the loblolly pine reference genome.
