Genetic diversity among seventeen Alpinia species most native in Taiwan representing four subsections of sect. Alpinia within genus Alpinia of family Zingiberaceae including subsec. Alpinia, subsect. Presleia, subsect. Catimbium and subsect. Cennolopon was evaluated individually using different marker systems. The applied marker systems potentially targeted different regions of the genome and included fifteen inter-simple sequence repeat (ISSR) markers and ten sequence-related amplified polymorphism (SRAP) markers. Among these two marker systems, SRAP showed the higher mean value of polymorphic information content (PIC, 0.32) than that of ISSR (0.30) and resolving power (Rp, 29.87) which were much higher than that of ISSR (11.63). Alpinia species were clustered into two groups using ISSR, SRAP, or combined data set indicating that the genetic diversity in different target regions of the tested Alpinia genomes was similar. All showed very good fit of cophenetic matrices between similarity matrix and dendrogram and the results were highly correlated between marker types. In addition, the SRAP dendrogram was correlated most with the combined data set indicating that SRAP markers could be a better tool for genetic diversity analysis in Alpinia than ISSR markers.
