A combined approach has been undertaken to produce an integrated physical map of wheat chromosome 5A. About 95,000 BAC clones for 5A were fingerprinted and assembled into contigs using both FPC and LTC programs. Two minimal tiling paths (MTPs) were defined: FPC-MTP consisting of 4,201 for 5AS and 6,560 for 5AL overlapping BACs and LTC-MTP made of 5,412 for 5AS and 8,709 for 5AL overlapping BACs.
The anchoring of FPC-MTP was done through screening with several classes of molecular markers (ESTs, COSs, TE-junction based markers and SSRs) mapped on four segregating populations, belonging to different species of Triticum genus. To anchor the LTC-MTP an Agilent 15K specific array was produced using probes derived mainly from the 5A Genome Zipper (GZ). Moreover, a neighbor map developed using as scaffold a high-density SNP (Illumina 90K chip) map deriving from the cross between Chinese spring and Chinese spring carrying the 5A from T. dicoccoides, has also been anchored to LTC-MTP.
The information deriving from these anchoring has been merged, thanks to the partial overlapping between the two MTPs, and integrated with the information deriving from alignment of almost 5,000 BAC-end sequences belonging to the FPC-MTP, the GZ and Illumina SNP reads vs IWGSC survey sequences. The anchored physical map realized in this project employing several resources and technologies, covers about 68% of the 5AS (199 Mb), and 59% of 5AL (311 Mb) and is currently the most comprehensive map for 5A chromosome, with the highest number of gene-related markers physically anchored.
