Colchicum L. is a perennial flowering genus containing and grows bulb like corms which exists with 47 species (49 taxon) in Turkey. In this study, the genome-wide association mapping of ColchicumL belong to Turkish flora including 168 populations belong to 47 species for 38 morphological traits with RAPD, ISSR and AFLP markers have been conducted. The objectives of the present study were to (1) determine linkage disequilibrium (LD) decay rate in a Colchicum association mapping panel, (2) analyze population structure in the panel, and (3) identify markers associated with morphological traits for flower, leaf, corm and capsul. The results showed as it is expected, a higly LD decay in Colchicum species that grow bulb like corms. For estimating the population structure the STRUCTURE software have been used amongst chloroplast non-coding trnL-trnF region sequence data of 168 Colchicum L. populations. The results of structure analysis have indicated that our germplam were composed of 3 main clusters although some genotypes were common among populations. Association mapping was conducted by TASSEL software version 5.1 and one association identified between leaf hairness and 1000 bp locus by an RAPD marker (OPAR1) and the other association by 1445 bp locus by an ISSR marker (UBC844).
