Identifying the metabolic and signaling pathways that are active or inactive in an organism provides insight into the biology of that species. In order to improve the understanding of the archosaurs, we have analyzed the pathways of 3 crocodilian species and 46 avian species based on their genomes. Human pathways from reactome.org were used as the basis for the pathway analysis. Extensive RNA-Seq data was used to improve the identification of chicken and American alligator pathways. 488 pathways of the 1257 in human reactome were confirmed as complete in the chicken, while 449 were confirmed as complete in alligator. For many species, apparently incomplete pathways are likely to be completed as more data is accumulated. However, given the abundant data available for the chicken, we describe the implications of potential gene loss on avian biology. A web interface to view the results of this analysis and to allow BLAST to be run against our chicken RNA-Seq data to help identify novel sequences is available.
