We present novel, server based software for integrating RNA sequencing analyses with an emphasis on differential mRNA expression and characterization of microRNA molecules.  fRNAkenstein provides a complete, modular workflow for moving from fastq raw read input files to differential expression analysis and visualization. RNAkenstein, successfully leverages the complete Tuxedo pipeline and several R Bioconductor packages into a scalable workflow that requires no computational experience, and capitalizes on the visualization abilities of cummeRbund. Oftentimes, no single available tool exhibits the scalability and statistical robustness needed for reliable differential expression results; fRNAkenstein aims to solve this.  To our knowledge, this is the only workstream that successfully integrates the Tuxedo pipeline and Bioconductor RNA seq tools into a single interface by default. By combining multiple analyses, fRNAkenstein provides a functional pipeline that enables researchers to select the most promising genes for further investigation from both mRNA sequencing.
