Over the past five years new and unique single nucleotide polymorphism (SNP) genotyping methodologies using next generation DNA sequencing have seen widespread adoption in genomics research. The ability to quickly and effectively assay large numbers of randomly spaced SNPs has revolutionized the fields of population and evolutionary genomics. However today we are seeing an increased need to not only scan randomly spaced SNPs but to genotype specific or preselected SNPs to fine-tune our understanding of various population and evolutionary processes. Here we present preliminary work showing how Ion Ampliseq and Ion Torrent sequencing can be combined to efficiently and accurately genotype several hundred targeted loci across a genome. Critical aspects will include project design, sequencing coverage, and concordance rates.
