Next generation sequencing (NGS) technology, also called as 2nd and 3rdgeneration sequencing technology, can open new era for application of genomics research for crops. Here we introduce genome sequencing progress for the most famous medicinal plant, ginseng, and also introduce novel and high throughput beneficiary genomics research for various plant resources with rare basic researches. Cytoplastmic chloroplast (cp) genome and nuclear 45S nuclear ribosomal DNA gene cluster (nrDNA) regions are main targets for elucidation of plant genetics diversity and evolution. Over than 300 cp genome sequences were reported by various efforts which were mainly achieved independently with whole genome project. Most completed genome projects do not uncovered complete 45S nrDNA unit because the units occur as the highly repetitive tandem array feature but huge research focused on only its intergenic spacer (ITS) sequence divergence for plant diversity. Here we introduce a high throughput method for de novo sequence assembly and finishing to obtain complete whole cp genome and a major unit for 45S nrDNA tandem array simultaneously using only small scale whole genome shotgun sequence. This method can be applied for any plant species and will open new era for elucidation of genetic diversity and fundamental understanding of evolution for cp and nrDNA array in plants as well as for barcoding at species level as well intra species cultivar level.
