Bench top high throughput sequencers are increasingly popular and they produce large amount of data with good read length in a quick turnaround time. They are affordable not only to core facility and to individual labs and clinics. This study compares error rates of such two bench top sequencers using the control DNA and well-studied small bacterial genomes. We compared ION PGM and MiSeq using their latest version of their kits. The study will compare the average quality scores generated from the instruments and also compare the error rate based alignment to the reference genome.
