Wheat (Triticum aestivum) is one of the most important cereal crops worldwide. Polyploidy, huge size, and great complexity of the wheat genome make its sequencing challenging.  To assist with this endeavor and provide reference for future biological applications of the wheat genome sequence, we initiated sequencing the genome of Aegilops tauschii, the diploid progenitor of the wheat D genome, by employing the ordered-clone sequencing strategy. Compared to the whole genome shotgun (WGS) sequencing approach, this strategy, although more costly and labor intensive, will provide more accurate and reliable assembly. To exploit the high-throughputs of next generation sequencing (NGS) for sequencing of BAC clones, it is necessary to pool and index them with multiplex identifiers (MID).  Here we report sequencing of  3112 BAC clones of the MTP across the physical map of the Ae. tauschii chromosome arm 3DS .
