Two sweetpotato cultivars Xushu 18, the most planted in China, and Xushu 781, selected from seeds of International Potato Center (CIP), were sequenced using Illumina paired-end sequencing technology. De novo assembly was carried out using Trinity method. We obtained 2.51 Gb and 1.81 Gb raw data of Xushu 18 and Xushu 781 from Illumina sequencing and the GC contents were 49.96% and 48.29% respectively. We produced 47,492,507 reads and assembled into 55,120 transcripts (>200bp) with mean length 861bp in Xushu 18, and identified 32,112 unigenes with mean length 787bp. Total 60,359,632 reads were produced and 66,582 transcripts (>200bp) were assembled with mean length 906bp in Xushu 781, and total 35,788 unigenes were identified with mean length 802bp. Total 1386 single molecular polymorphism (SNPs) were produced. The reliability of SNPs was test in genome sequence randomly. Total of 574 differential expression genes were identified between two cultivars.
