Aegilops tauschii is the donor of the D genome of hexaploid wheat (Triticum aestivum). Its large genome size and complexity impose a big challenge on sequencing and assembling the genome. Taking advantage of the available BAC-based physical map for the genome, a clone-by-clone sequencing approach is being used to generate a reference diploid genome sequence that will also be relevant for the wheat genomes. We will present the details of our strategy and technique for using a BioNano genome map to validate and rectify BAC sequence assemblies, and to build pseudomolecules for the chromosomes of the genome. This work is part of the NSF-funded Project IOS-1238231 to generate a reference sequence for the genome of Ae. tauschii (http://aegilops.wheat.ucdavis.edu/ATGSP/).
