Most eukaryotic genome assemblies are a Haploid Mosaic (a combination/stack of reads/contigs/scaffolds from all parental chromosomes). Researchers who require a high quality reference genome must find ways to obtain the correct chromosome phase to accurately understand genetic diseases and the role of allele specific genotypes.  I will present several strategies for using NGS on BAC clones to get a maximum quality genome assemblies.  Each BAC is from a single chromosome, so an NGS based physical map of BAC's will have allele specific scaffolds and expose the proper chromosome phase (thereby understanding SNP distribution). BAC clones are the ideal technology/tool to connect your bioinformatics team to the wet lab technicians and field researchers (if applicable).  BAC's are the ideal tool for digging deeper into one allele from a region of interest.  There is a treasure trove of untapped potential using BAC technology in conjunction with NGS platforms (plus Amplicon Express prices for BAC's have dropped dramatically in recent months).
