The lack of information about genetic resources is a main problem for legume species which are very important for protein source in human diet. Lentil genome size is too big and it is difficult to find polymorphic markers because the variation is too low. Besides this, the number of genomic resources is less for lentil. SNP markers are used in many researches because of the abundancy in the genome and availability of the techniques for multiplex SNP genotyping In the last years with the developments in technology, SNP discovery and SNP genotyping platforms have became special subjects for high-throughput analysis in many crops. Nowadays next generation sequencing (NGS) technology is preferred instead of traditional sequencing methods due to traditional methods for EST generation is very expensive and time consuming. Illumina System is a cost-effective and fast platform that is used for SNP genotyping. cDNA samples from lentil genotypes were sequenced using Illumina platform and totally 1095 SNPs were developed. Primers were designed for the SNPs and primer amplifications were screened on parent DNAs. Polymorphic primers were tested on 101 individuals belonging to an interspesific cross of Precoz X WA8649041. Up to now, 400 SNP primer pairs obtained amplification products from parent DNAs. Validation has been still in progress. Hundred and eight out of 400 (%27) primer pairs found polymorphic and scored. The consensus sequences were run in GenBank database. Gene ontology (GO) annotation results from lentil consensus sequences for Cellular Component, Molecular function and Biological Process were further assigned.
